i like the original idea best. no planets, just ships with subverters and quantum reactors. dont give them some armor so they can ram each other (hey, why not?) and stipulate that if anyone rams the flag, the game has ended, they loose, victory goes to the Last controlling player. if you want, make the flag a DN packed with organic armor. if someone tries to use the flag to ram, it will probably get caputred by a subverter.
make the game end when peoples ships crumble due to maintainance, and make the flag an expensive ship. if the winner is the Last person to have the flag, so people will want to get it, but they will want to wait to get it until the end of the game so that they will not have to pay the maintainance on it.
you would have to get rid of sensor obscuring nebulae and storms, unless you give the ships sensors. even then, the level 5 nebulae would have to go.
im not sure how to prevent the flag its self from deteriorating due to maintenance, but there must be a way around it somehow. maybe go with the multiple flag idea, where everyone starts with one. that way if one or two are lost, its no big deal.

My main problem with not having planets is that there is no way for in game communication between players. Of course It can be set up so that you have a planet for communication purposes, but still make the flag be a ship.
And there are a number of ways to deal with the maintenance problems, and still use stock files. Although it would be a trick to come up with a way to deal with the maintenance issue on one hand, and yet keep it a part of the game on the other. What if the flag was a ship with several robo-miners on it. As long as you keep the flag you can generate resources to keep your other ships going. Lose your flag and your ships rot over time.

what if instead of robo-miners you created a component or used a thing that makes $$ from stars?

Hmmm, that's an interesting idea. I have never tried that ability for components. In the stock game it's only used for those crystal faciliites. If it could be used for a component that would make some new options. I'll have to try that out.
Of course then you would be requird to use mod data files to play the scenario. And if you don't mind using mod data files (I was trying to avoid it) there are easier ways to eliminate the resource problems.

Last I head you couldn't use facility abilities on stars. Is this no longer the case?

some yes, some no. i think the crystal thing still does not work (i dont remember if i tried it in 1.35 or 1.49, but it was a filler ability on the old P&N resource ship)
but you might try making a negative maintnance hull, like on the old resource ship.
