I recently had a game were I surrendered several smaller empires to a AI-empire to create a huge mega-AI empire (makes a really challenging opponent). Again the surrendered ships and planets were not under a minister control. However I did not wait long but corrected it manually as soon as I realised it: if you switch the AI off and immediately on again all planets and ships are under minister control. So IMO this is a bug and it should be not to difficult to correct it. Mail it to MM if you didn't do that already.
So far, none of the captured ships and planets were used by the minister .
One useful thing I found out is that fleets with Troop Transport will always use the Capture Planets strategy, no matter what the default strategy for fleets is.

Yes, I can confirm that. But sometimes the AI take some turns before change the strategy to Capture Planets.
In my latest tests, when I played against the AI and not with the AI, I noticed that the computer player DID use captured planets and ships. I have a savegame (for the planet issue), if anybody is interested.
