Just a note:

You should only keep one LS/CQ pair in the inner hull. The rest can be used for impromtu armor.
Shield generators can be the same way, since you only need one to keep your regenerators useful.

Weapons should be packed in as close to the inside as you can get if you want your ship to get an extra shot off before it explodes.

Not all of them; this isn't a landing party you know! In this case etiquette dictates you sacrifice all but one red shirt who recovers with strange new powers/abilities.

This is a nice tweak. And with the colours so distinct from each other, you could tweak the image further to have the letters A, I, O removed from the top left of each square to reduce clutter on the layout screen.
