My prefs:

• P&N 3.0 (man, I gotta try proportions though, everyone else seems to be playing it! )
• Modded settings.txt (SJ's mod, adding proportions-esque pop modifiers)
• More modding of settings.txt (SJ's bug fix for above settings.txt, found here. (link) )
• Small, or medium quadrant.
• Not all WP connected.
• WP anywhere in system.
• MAX event probability and severity (eyecandy events.txt).
• High tech cost.
• Low tech start.
• Max # AI, no neutrals.
• Max AI Difficulty, bonus.
• 5000 Racial points (of which, I limit myself to 4000).
• One homeworld=medium starting resources. Otherwise, low starting resources.
• max ships and units
• patched TDM races
