Moving the bulk of them to a new planet seems to work. The new colony starts out "Jubilant" at least.

I've been toying with using Neutron bombs
to eliminate the population but to keep the
facilities; my species finds all other life
forms to be abominations.

Your Civilization has a interesting point of view but this might be considered a bit rough by other spcies.
