Modify all your counter-intel projects to cost 10,000,000,000 points and then they will never finish. So they will always be in effect. You'll also never need more than 1 of your most advanced type.

Pretty sure you can allready do that. Go into one of the options screens (I think its Empire settings) and unclick the box that says something along the lines of 'Confirm End of Turn"

on the same window where you set waypoints, there is an empire options button, there you have checkboxes for anything from clearing orders when bumping into the enemy to turning on planet names to turning on/off the grid to,.. you guest it, turning on/off confirmation boxes.

It's under the Empire Status window, to be more specific. These settings are saved with your race when you save your empire during the game.

If you save your empire after changing the settings, and load that empire for a new game, the settings should carry over.

there are positive events, but you always remember the negative ones (murphy's law debunked in a way, you only remember the bad events)
