If you save your empire after changing the settings, and load that empire for a new game, the settings should carry over.

It's under the Empire Status window, to be more specific. These settings are saved with your race when you save your empire during the game.

I have to agree, it doesn't make sense. I usually never bother researching any of the individual resource branches. I get the impression that some stuff is just thrown into the tech tree to fill it...
