not really, the mood should only change when the AI plays your turn. I have been at war with humans for years and have bombed their homeworlds and attacked with intel, plagues, and all sorts of nasties, and their mood never went down. likewise, i have been allied with humans and given them gifts (fleets of 20+ ships, planets, tech, you name it) and their mood never went up.
I am guessing the computer is in a bad mood with you because you have colonies or ships in each others space. i dont think there is any help for your perticular game, but there might be a more general fix for this for new games.
first, turn off MEE. second, if everyone remembers Geoshcmo's No-AI mod, it should be able to be adapted for this. simply use that mod, but also change the happyness files (none_ai_politics.txt and none_ai_anger.txt and none_ai_settings.txt) so that EVERYTHING improves the AIs mood. combat losses, combat wins, shared space, ship presence, everything.
come to think of it, just tweak those files for the game in progress, and the next time he misses a turn it should improve the AIs mood. i think.
edit: well, not those specific files, but the corresponding files for whatever AI his race is using.. either shipset specific or defensive-agressive-neutral
