From my limited experiences I have the following answers:
With the 2 options you have mentioned at the 1st of your post turned on I believe the following will be true:
1) Res &/or trading other colony techs will still be possible but would be pointless/useless. If you start on a rock world w/Oxy atmo, even if you aquire ice & GG tech you still can't colonize em - no little red or green plusses next to those types of planets in the systems.
2) yes
3) yes - you can always move pops around but w/the settings you picked, you wouldn't want to - if you were a rock/oxy, captured a ice/meth and moved the meth pop to a oxy world you would end up w/a domed colony
4) you could still terraform - researching the planet utilization techs gives value improv'mt planets and condition improvements - but the atmos modifier plants could only be used to change the atmos of captured/gifted planets to those breathable by your race after you jettison the indiginous pop into space (only for the true xenophobe among us)
5) don't think so
as you can tell, setting your start options to only home planet type and only home planet atmo makes for a VERRRRY tough game.
