getting ready for an ocean invasion
R'Lyeh has shown up near my borders, expanding throughout the seas. How do you prepare for an invasion into R'lyeh waters? Atlantis waters?

If it's R'Lyeh... then you'll need fast troops to attack large enemy monsters: which usually works for avoiding the cannon fodder in front and blitzing the back. Also I recommend lots of archer types.

I'd not recommend archer types quite so much since you cant shoot underwater.
I have no experience with Arco GA or what your pretender is, but you get lots of elemental with astral, right? Air and Water will get you the items that take you underwater; then I'd go mounted troops to reach his rearmost fast.
Do you have any death mages? Lots of undead work well too, since they are mindless and hence immune to mind bLast; magic resistance on your mages helps too. Your astral mages can mind bLast as well. I think it's a level 5 conjuration spell, gets you a dozen sea trolls and sea troll capnt, forget name, that should do the trick too. Once you get one prov conquered, start recruiting tritons.

What paths you got researched? How far into the game are you? What's your pretender?

The majority of the army should not be undead because otherwise all the mind bLasts will go straight to your commander of the undead.

Simplies solution. Get death mages and maximize death gems production. Pale riders led by several Bane Lords are gonna do the job most efficiently and painfully for enemies.
Pale riders single casting gives you 20 riders for only 10 gems. Bane Lords cost 10 gems IIRC. So, its relatively cheap underwater killer army. You will need to give some water breathing items to your BL's but playing Arco that shouldn't be a problem.
