You are buying your own forces - correct?
Well then if you want a 1000 point core then you spend just 1000 points, simples. The other 4000 points is "wasted" the AI doesn't spend 5K points if you only spend say 1K!.
Long and generated campaign points are (your core value) + (any supports you bought)= Your force value. The AI buys based on that and it's mission type.
Scripted user campaigns and as player #2 in a PBEM campaign - then you should use the points given as the scenario designer intends you to have them (Scripted campaign) or your opponent has spent the points that give you that value (PBEM).
Or - set the points to what you want to spend on the core in the preferences screen just before setting up the LC or generated campaign. The setting for P1 points value is what is used by the purchase routines - its up to you to spend that (or not to spend any more than you want, if its set larger).
Perhaps if you are using a computer-bought force, then setting the P1 buy would be appropriate, but in 88% of regular buys, dont spend more than you want, or if the value is too low - set P1 points in preferences before generating.
