that would be the only way,... the same way i got stuck with rebuilding a plate base for a sphere world after one of my bases got "teleported" across the galaxy 5 systems over 8(

Another thing that may have happened - a random event. IIRC, the "planet breaking away and forming an independant empire" is not just an Intel Op (Anarchy Groups), but a random event. However, I'm a little suspicious of you not getting a Log message. I have had that random event thing happen to me, but I always got a Log message.
PS.. I too have had bases zapped across the galaxy, but I also have been locked into 2-3 systems early in a game and had a colony ship transported by that "spacial anomoly" thing across the galaxy and suddenly was blessed with more systems to pilage and a strategic advantage by being able to "outflank" many AI later in the game. Now THAT was COOL....

How did they do that?
I closed myself off from the rest of the world and began developing the 12 or so systems under my control. After awhile, I notice that all of a sudden, one of my INNER systems was in dispute! I wandered over there and lo-and-behold there were some satellites there from a race of critters which I had never met!
No new wormholes, no warning, just abracadabra! and poof! they were there.
Anyone have an explanation?

My best guess is that one of the AI's built a colony on a 'moon' in your empire, and you didn't notice it. I hate moons.

There's a random event that can take one of your ships or unit Groups and transfer it to the other end of the galaxy, no warp points or engines required. it's called space anomoly or something.
I guess that's what must have happened to those sattelites..

I COULD have missed the message, but, I generally read the event log pretty closely...I have had a planet spontaneously rebel and become an independent race before, but, these satellites just appeared and there was no way for them to get there...I had closed all wormholes to my little corner of the galaxy. It probably was a random event that took them from wherever they were to my system and the log may have mentioned it, but, I skipped over it because it didn't happen to me...

there is a random event i believe called "temporal distortion" which has the nasty habit of teleporting objects far away.
the satelites where victims of this, as this random event happened to someone else you where not notified. As i assume you didn't own the satelites, the event didn't happen to you there fore you where not notified....
