What Would Really HELP
What I would love to see added to the next patch is a NOTES feature. You see, sometimes I get really involved with a game, only to have to leave it for a few days. When I come back to it, I am lost. I would love to have a NOTES feature so I can leave myself a not on what I have done or need to do. Any thoughts?

You can make notes to every star system in the galaxy map. I suggest to use your Homeworld system or maybe the one in the very upper left corner for general memo, you are able to delete/edit this every turn.
Maybe this is not exactly what you wish, but it might be a workaround.

Look under ministers. Then look for a tab that says systems. From there you can enter info. I am sorry I can not be more specific. I don't have the time at the moment. I hope it gets you going down the right path though.

There is no systems tab in ministers. I went to empire status, and then ministers, it gives options for individual and global ministers

Actually, the system notes can be accessed by right-clicking on the galactic map. Click on a system and it will pop up a 'notes for system' window.

It would be nice to put notes on ships, fleets, and planets.
Another really nice feature would be the ability to get Messages when a ship completes its orders, either when it arrives at its destination, or for example if you have it on "recover" it would pop up a message letting you know it's now full so you can move along with it.
Related to that, a message for any planet that has completed its construction queue and is not maxed on facilities.

Would be nice, but IMHO it's a minor thing. I would like to see other improvements first.
Try this workaround: you can hop to the next ship (which has at least one free move left, and must be w/o orders) with the spacebar. For the unoccupied colonies there's a similar feature:
Spacebar / Ctrl N Next Ship
Ctrl B Previous Ship
Ctrl F Next Fleet
Ctrl D Previous Fleet
Ctrl C Next Colony
Ctrl X Previous Colony
If you like mouse-control: you'll find the buttons somewhere in the very upper right corner. If you press F11 (main window) you get into "Empire Status", then press Empire options, you can set some specialities for the "next ship/fleet..." buttons there, like skip ships which are in fleets/skip ships which are under repair etc.
