About searching holy sites.
That guidebook doesn't really say whether there are holy sites to search for with priests/units with holy spell skill so are there any?
And is there some list for special sites available?

Edi's Dom3Database lists all the sites, among other things.
There aren't many holy sites, but you do find them every once in a while. They aren't that great, usually.

the most common ones are the ancient temples, above and below water. above water they give one astral gem.
underwater they give one astral and one water gem.
the underwater ones are fairly common, and underwater nations tends to love astral (and water), so i'd recommend holy searching for them.

Considering the difficulty in searching for HOLY_4 sites... Illwinter should make these sites very powerful and/or special.

I usually don't bother searching for holy or blood sites. The notable exception is if my undead get blasted by a holy force, that's a sure sign of a holy site.

The Ward fries demons/undead, and also has -10 unrest. Those both would give a good hint to search H4 in that province (if you have an H4 prophet). Unfortunately, once you find it, it doesn't do anything more for you. If they gave an unrest modifier, or scale adjustment (Order?) to the Temple of Time, it would be easier to find too.
Both can be found with Acashic Record, not that I use that spell. I think some people do though. You'd break even on the Temple of Time after a year, with Acashic Record.
Edit: If your undead are being struck by holy fire, then you should search for H2/H4. If they are being struck by holy force, you need to search for N3 or A3.

It's generally just a bonus for nations with mages with H magic as well as other searchable paths, I wouldn't go out of the way to search for holy in most cases.

I would definitely search underwater, especially as R'yleh with all their freespawn 1H priests.

If I've sent out a priest to spread dominion, then once he reaches the dominion limit attainable by preaching, I usually have him spend one turn to search for H sites in that province if there's nothing else urgent I need him for.
