First of all, are ALL of the shields on the ships being hit 'phased'? If even ONE 'normal' shield generator is present then all shields are treated as 'normal' until that normal generator is destroyed. To put it another way, shields are like engine bonuses. You only get the 'bonus' (phased) if all of them are of the same type.
If this is not the problem, then you might be seeing a known 'feature' of the damage allocation system. When some component of a ship is partially damaged, the damage is not stored 'on' the component itself but in a special variable and just a pointer to the component is used to keep track of it. When different 'types' of damage occur in succession during combat they can be 'transfered' around. Hitting a ship with normal weapons and then with 'skips armor' weapons will transfer the damage from the armor into the interior components of the ship, for example. And damage can even be transfered from the shields to the ship with something like the Null-space Cannon that skips both armor and shields. What other weapons are on these PPB equipped ships?
