Yes it will. Mothballed ships do not count towards your ship total.
Asmala is correct here. I explained this the Last time it came up but you might have missed it. It was towards the end of the conversation.
The mothballed ships don't show up in the score screen, but they do show up in the ships screen and they will stop you from building new ships and getting over the ship limit.
