I guess ministers could be set to automatically upgrade facilities as soon as I research them? Like rip out my Mineral Mining Facility(MMF) I for a MMFII?

If you go to the Construction Queues menu (F7, the Wrench Icon)
There is an "Upgrade Facilities" button next to the close button.
It will add upgrades to the queues of all applicable planets, and even convert facilities-in-progress to the highest available tech.
