Most changes to Settings.txt will be picked up in a game in progress if you reload the game after altering Settings.txt. The only ones that will make no difference are the few that are used only when the game is started, such as number of computer players and max random planet values. But, the overall max value for a planet can still be changed mid-game (from value improvement plants and such).
Are you sure about it ? I always thought settings.txt is red only once, when game is generated . For example, can you change the max. number of ships per player in mid-game ?
