Im pretty sure this is not really that new. I was visiting the atari boards all few weaks, and indeed someone created a tool which allowed it to patch MoO 3 to fix certain bugs, and once in a time there were regulary new patches released.
The problem with MoO3 for me was just that i was unable to control my entire empire, like i can do in MoO2 and SE4. I doubt that is fixable

You'd be refferring to Bhruic's Patcher program, which is used to fix most of the problems. Their are several other things fixed by several other people and methods. He's still working on patches even now.
As for being unable to control your whole emprire... yes, it's a very different game to SEIV, and is focused on Macromanagement rather than micromanagement like SEIV. To really enjoy the game, you have to adopt a different playing style than you would for most 4x games, and that's what caused many people to turn away from the game, (not to mention all the bugs, of course).
I'm glad to see someone has decided to at least check it out. If it doesn't appeal, fair enough... not everyone will like the game even when it's working properly. It's just that type of game. But for those people who would like to see it as it should have been when released, I felt I should put the word out so they don't miss the chance.
