How long into the game is this happening? You might be crossing the Mega Evil Empire threshholds.
There are entries in Setting.txt to either turn off MEE, or change the trigger conditions.
The other possibility is that the Partnership allows them to see all your colonies, which can upset them if they colonize the same planet type. This is one of the things that's set in the race's Anger file.
