Besides not being able to mothball a ship that's carrying cargo, you also can't retrofit one that's carrying cargo, either.
I don't think you can analyze or scrap it, as well.

As I understood it, a long ago patch causes a mothballed spaceyard to also hold it's slow build countdown. I definitely experienced this. Haven't tried it recently, did it change back?

Nope, you are correct. My mistake. Mothballing the yard base freezes the slow build time. It doesn't continue counting dowwn until you unmothball it.

What about training experience? Will it be reset to "greenhorn" if I mothball a ship? I think, this is what I have seen (from extensive observation).

All ship experience is lost when you mothball the ship. You can still retain fleet experience with an entire fleet of mothballed ships though (move out of fleet, mothball, move back in).
