I've seen that as well. In my latest game where I waged a war of total extermination against the EEE.
So I built star destroyers and mine sweepers sent them in and blew all their stars away.
Was using the FQM standard mod and noticed something... the moons were changing sizes from what they had been and what they became when I used stellar manip to make new planets. First I thought this was a bug based on using stellar manip to create planets with moons in orbit. This wasn't the case. When they were blown up it seems that there sizes changed. I can't say if all of them changed or just some of them... but I know at least a few changed in size because I had certain ones sized up from before hand as being tiny or small sized and afterwards they were large or huge.
Same game I got a planet/asteroid belt to dissapear by double clicking on create planet and having it run the animation twice and eat both asteroid belts but only make one planet. Seems that moons react strange to stellar manips of various types.

Ever tried destroying/rebuilding a moon with a Tectonic Bomb & a planet destroyer? No matter how many times you destroy & recreate, you'll always end up with an 'Atmosphere - None' planet UNLESS you've already converted the Atmosphere of a moon. And even then, it'll only become the type of planet that you converted another moon into.
Example 1:
I have never converted a moon's atmosphere. No matter how many times I destroy/rebuild a moon, it's always going to be 'Atmosphere-None'
Example 2:
I have converted about 5 moons into Methane atmospheres. Now, when I destroy/rebuild a moon, I'll either get no Atmosphere, or Methane atmosphere.
Example 3:
I converted 5 moons into Methanes, and 5 moons into Hydrogens. Destroying/rebuilding a moon will give me either A) a Methane planet, B) a Hydrogen planet, or C) No-atmosphere planet
....
Looking at this, I have a theory: Asteroids canonly become planets that already exist/have existed in the Galaxy...and Asteroids made from destroyed moons (not via destroying a sun) can only become moons that already exist

Dingocat, have you tried that in a mod like FQM that has all atmospheres for moons? Maybe doing that allows moons to be rebuilt with any atmosphere without having to do any conVersions.

Is there a code restriction or atmospheric converters don't work because there is no planet defined in sector types matching the required type and atmosphere?
Has anyone tried to mod non-gas planets?

So... what would happen if you destroyed ALL the planets, then tried to rebuild one?
Early Versions of the game (maybe just beta Versions) allowed for no-atmosphere gas giants but the community soon noticed how silly that was ("Sir! We have detected a large mass!" "Onscreen! ... umm... there's nothing there, Lieutenant!" "Yes sir, but according to stellar cartography there's SUPPOSED to be a planet around here SOMEWHERE!"  )

I remember that a looong time ago (before the advent of PBW - a lot of patches ago, also) in a MP game a big planet was destroyed (a large or huge planet, probably... I remember it as being "big"), I can't remember if it was a random event or a tectonic bomb. Anyway, somehow TWO asteroid belts appeared... Later on, I created two planets from the two asteroid belts - and both had atmosphere (and the smaller one was small, not tiny, IIRC).
Anyway, that game was plagued by bugs... weird things happened from time to time, and it often hanged during turn execution...
