Good question! I'm using the same Version that Atrocities included with the Star Trek mod.
I know the map does not work with the un-moded game but it should work fine with the Star Trek mod.
I've been really busy this Last week so I've not tried it with the newest verson but I understand from Lighthorse that he's experienced some problems as well. I'll try to set so time aside tomorrow evening to look into the problem.

HAHA Sucess!. Put the SectType.txt from Fryons Qudrant mod deluxe into the trek mod and the map looks ok.

Well after messing around with things I suspect the problem occured because Atrocities saved the SectTypes.txt using SE4Modder. This causes some of the items to be saved in a different order. (ie all planets get saved first) This does not seem to matter at all if you play a game and generate a new map but it would appear the saved maps must have a SectTypes.txt file that is exactly the same as when the map was created. Who knew!? I haven't tested it but I assume a saved map would work with a new SectTypes.txt as long as all new entries were added at the end of the file.

The STM should have the SectType.txt from FQM Deluxe in it though, as AT incorporated FQM Deluxe. I made a few number changes to some WP entries in the latest 2.05, so that might cause some issues, but I do not think it would. There are the same number of entries, so it should be ok.

To the best of my knowledge, I made no changes to the Star Trek map. I simply downloaded the latest Version and placed it in the STM. Then zipped the file and uploaded it.
I will work on the problem and see if I can get it to work. Sorry about his guys, the map is awsome and I know a lot of you have been dying to play it with the mod.

It's just the secttype.txt file - it's missing many entries that the previous Version of the mod had perhaps due to the SE4modder as DavidG mentioned. If you have a copy of 1.2.0 mod, you can replace the file in 1.2.5 to fix the problem...
