Do the transports have to be "Troop Transports" to get the Drop Troops order to engage ?

No.
If you're running in Strategic combat, they MUST have their primary orders set to "drop troops" though.

How do you set the primary orders for an individual "ship"? I know how to set the orders for a fleet, but not for the individual ships in that fleet. Thanks for your assistance.

Ship strategies are set in the design window. Click the 'stats/strategy' button while viewing the class of ship that you want to change and you'll see the components display replaced with the constructed/lost/scrapped (upgraded) statistics and the strategy. Click the 'arrow' next to the strategy and you can choose a new strategy from the list.
Yes, you have to choose a strategy for an entire class at once. You can't set an individual ship's strategy differently from its class.

Yes, you have to choose a strategy for an entire class at once. You can't set an individual ship's strategy differently from its class.
Unless you put each ship that you want to differ from the norm into its own fleet, and then use the fleet's strategy.
