Of course it will, in a secure PBEM - since it is now an altered OOB.

If you want to PBEM with edited OOBS, then exchange the OOB(S ) with your opponent before starting the secure PBEM game as explained in the Game Guide. And you may want to use the OOB swap facility to create a sub-folder with your edited OOB(s) to swap in and out with the official OOB set, again as described in the G/G (Game Installation / manage OOB sets).
