Re: A few thoughts
I agree with those poitns as well.
I thought of another one which would be nice (and if it exists and I missed it, please let me know).
The ability to save certain build orders so that when you colonise a wold you can load a standard build set.

Re: A few thoughts
I agree with both the points that Claymore brought out. I especially like the movement one. It reminds me of Stars!, that's the way it was played, instead of fixed movement points you choose the speed in which you want to ship to get there. I really like this idea. Would love for it to be in SEIV Gold patch or SEV. Hopefully if enough of us send it into Malfador, Aaron will add it to the game. We can only hope I guess.

Already exists: the Fill Queue button on the individual planet construction queue screen.
To define a set of builds, put them on the planet's queue, Fill Queue, Add New, name it.
Once you've defined a set, you can select it from the Fill Queue list.
If an item in a saved set is marked obsolete, selecting that set will produce an error message, so you have to redefine the set whenever you design an upgrade.

Re: A few thoughts
I think the retreat order should only be an option when your ship has greater movement than the enemy.
I agree with the wheel mouse support as well and the que ideas are good as well.
I personally would like to see more types of atmospheres.

That's one way. The way I think it should be is that ONLY the attacker can retreat. The defender should NOT be allowed to retreat. This would solve the problem of chasing someone down till the corner of the map. But your way is good as well.
