Yes, but only in connection with response to heavy direct or indirect fire. Units under heavy fire will become "suppressed" and less capable of functioning. You will not see units break and flee, though.
Things take a realistic ammount of time to accomplish. For instance, firing a fire mission or breaching an obstacle is not instantaneous. The units must prepare in a realistic ammount of time before conducting the action. An abstract orders delay is really more appropriate to a division or corps level simulation, where orders must "trickle down" through the chain of command. In a simulation of the fidelity of AATF, we just simulate the actual amount of time it takes for individual crews to do things.

Yes. You will see this in the demo. The enemy on the airfield and in Shugart Gordon are dug in. Pillboxes, etc. are in the model but not included in any of the scenarios in AATF. If you have The Star and the Crescent and install AATF over it, you can play those scenarios in AATF. It does have hardened structures.
You cannot set this yourself during gameplay, but it is modeled in the simulation. The enemy/allied indirect fire and your own direct fire will target based on an algorithm including target value and the immediate threat of the target to the firer. You can adjust these values to your liking using the included scenario builder.
