The key to understanding it is the fact that priority is a True/False thing, not an ordered list.

I'm pretty sure that the sequence of the items on the right side determines the order of ships to be repaired. That is, if my right side starts out:
Weapons
Engines
then if I have two damaged ships in the same sector with repair yards, and only one has a damaged weapon, but both have engine damage, then the one with the damaged weapon will be repaired first, starting with repairing the weapons on that ship, then its engines, then the engines on the ship which had no damaged weapons.
So, I don't think there is any reason not to have everything listed on the right - the left is mainly useful to arrange the sequence of the entries on the right.

That's what I thought for years.
But I hadn't really cared much about it until I got into some big Carrier Battles.
With all those damaged ships lying around, it was a perfect testing ground.

I specifically tested this a while back, and my test clearly established that the order of the list does not matter at all. I did not consider at that time the possibility of whether something is on the list at all being the important thing, but SJ has apparently had a lot of experience with it and I'm willing to take his word for it.

I may have read something wrongly but it seems that you are saying that ships with no priority repairs will get repaired after all priority ships have been fully repaired. No?
Well, I can say that in this case I had ships with 2-3 components needing repairs not get repaired at all for three turns in a row while 40+ repair points stood by and watched. This was with no repair priorities set, everything was to the left.
There were no other ships there needing repairs, absolutely nothing got repaired.
Shrug, I shan't make that mistake again! All fixed now at any rate!

Yeah. But you need at least one thing in the priority list or it tends to lock up like you saw.

I think part of the confusion stems from how repair priorities worked in SE3, where it did go in order of priorities (and I don't think you could remove anything from the list, just move them up and down).

Most people set their priorities at the start of the game and forget 'em. You can reset them at any time and it is probably a good idea to do so. For instance, if most of your repairs bays were damaged it's smart to remove everything from the list except construction thus ensuring a maximum of repair bays ready for the next turn. On that next turn reset them again to take maximum advantage. IE. supply and engines.

Oh wow that's bizarre. Good to know. I guess I did pick that up from SE3 and never noticed it being different. I tend to micro-manage and pay attention to things like repairs, and never saw something that made me stop and figure out it was different. Interesting...
