A few good weapon platforms on every planet, Ion cannons & repulsor beams, for example.
Siege sats would do pretty good as well.
Mainly the ability to scatter lots of small fields in unexpected locations would be good. You'd blow some up, and know where the rest are going.
Military escorts and the convoy system would also solve a lot of problems.

This is slightly OT, but can you create storms over a warp point? That could be better than a minefield--X damage to every ship in a fleet, and can't be swept!

Created storms are all just the lowest level cloaking storms, Last I checked.
If you could make damaging storms, they would be an excellent deterrent.

You can make as many storms as you want, anywhere you want. They can be damaging, shield-disrupting, cloaking or sensor-interfering. Any type can be made. You can't control what the storm will be, it is random.

Here's the entries in Settings.txt that control the max cloak/damage/shield disruption for created storms...
Created Storm Maximum Obscuration Level := 2
Created Storm Maximum Turbulence Damage := 200
Created Storm Maximum Shield Disruption := 5000
