I play Proportions mod only, so my list
is for that mod:
Favorite : Torpedos. PvK made them usefull
and I simply like the sound they made.
Uuooghhh... Uuooghh... or something
Shield-skipping Graviton Hellbore in Prop2.5
is my second favorite.
Useless: Direct-fire Organic weapons. PvK left them as in normal SE and with all those changes to other weapons Organic' are very weak. Seeking Parasite is the only worthy organic weapon now
PPB are almost useless too - research cost is very high.

In regards to the Ripper Beam, what if it could be used on Med or Large Fighters? This could make them more deadly up close and increase the worth of using them as well as increasing the worth of fighters later in the game with a better in close weapon.

Direct-fire Organic aren't useless, because they cost organics, and were not weak to start with, especially since you can generally buy and build more of them than non-Organic weapons.
Early PPB are only about as worthless as they were in Space Empires III, which is good because they skip normal shields, so normal shields are a more viable defense option. Meanwhile, if you stick it out, the later PPB are still as good as in SE4 (though more expensive), so they are still a good late-research weapon.

Yes. Have you tried mounting a single tachyon weapon before normal-damage weapons? I think that then the tachyon hit will hit a weapon, and the regular-damage weapons will then hit that weapon too, until it is destroyed.

IIRC, Tachyon weapon works the same way as ionic dispersor (engine-killer) - all or nothing in a single shot. Namely, there is no "partial damage" carry over after the shot. It either destroys the component or the damage is ignored completely. If TW/ID can do more damage than needed for component destruction, this spare damage is also ignored. Thus, mounting normal weapon after component-specific weapon should not give any advantage, there is no any residual after TW/ID.

Favorite weapon: Phased Polaron Beam. Excellent damage at a decent range for a low research cost - and it's shield piercing too!
Least favorite weapon: Wormhole Beam. So let me get this straight, you have to research level 4 Physics, and all you get is this stupid weapon that moves an enemy ship 5 squares in a random direction??? If I wanted to move an enemy ship I'd use Tractor or Repulser beams, that way I could control which way I moved him!

I also like the Wave Motion gun. However, it is not to be used as a primary weapon. You need something to back it up on a turn to turn basis while you wait for it to reload.
The weapon I like least: I hate the shard cannon in unmodded SE. Very few people use much armor, and armor remains mostly unimportant so a cannon that bypasses it serves little purpose.
