your problem is that the ships strategy colides with the fleet strategy. In the construction window you can set a default strategy for each ship type. Unfotunately the ship strategy sometimes...

for the defend space issue, use satellites and mines on wormholes and have a fleet within the system, this works at least as an early warning since it will show up in the log.
