What's the exact difference between Counter-Intelligence I, II and III?
Due to the higher amount of points spent CI III Lasts longer and protects me from more attacks before I have to start a new CI project. Is that all or am I missing something?

In the unmodded game there is indeed more, much more!
The CI projects II and III will double/triple the effect of your intel points compared to the CI project I!!

You are correct for the unmodded game.
Sorry tesco but you are wrong. The higher CI projects multiply indeed the effect of your defensive intel points by 2 or 3 respectively. There is a line in the intel project like "effective amount = 2" that makes this.
Personally I found that too much and deleted it in my Mod. The bonus of 120% you mentioned is additional to that.

Each Intel project is a bucket for you to store your intel points.
Level 2 and level 3 allow you to store more intel points than level 1.
These points are used as conter-intel points.
What happens is that if you put a 1000 points towards counter intel you will have 1000 + 20% bonus stored up. So 1200 counter intel points
If some one attacks you with a 1000 point intel project you will counter it and lose 1000 counter intel points but still have 200 points that carry over and remain in counter intel.
