As far as I recall, the 'upgrade all' button in the space yards window does exactly this. I haven't checked in a while so I might be mis-remembering. Unfortunately, there is no way to make it do ONLY this. You have to upgrae every possible facility on every planet in your epire to get this 'automatic' substitution. I've ben asking him to let us select planets like we do for multi-build, or maybe even to select which facilities to upgrade.

if i read the list correctly you probably researched level 2 then hit upgrade all then when level 3 came about you hit upgrade all again. i have this same problem as it does not delete or replace any existing upgrade commands when you do this. if you wait until you gain level 3 before upgrading then i will only give you level 3 upgrade. the exception i have noticed is if you are actually building the facility then it will upgrade that and not put a que for the upgrade. it is really annoying to have to go back and manually clean out the que lists.

I've seen this kind of thing a lot. For example :-

Build queue:
Mineral Miner I
Mineral Miner I
Mineral Miner I
Mineral Miner I
Mineral Miner I

A couple of turns later, after researching Mineral Miner IIs and hitting the upgrade-all-facilities button, the queue looks like this:

Mineral Miner II
Mineral Miner II
Mineral Miner II
Upgrade Mineral Miner II x5

Then again after researching Mineral Miner IIIs a couple of turns later:

Mineral Miner III
Upgrade Mineral Miner II x5
Upgrade Mineral Miner III x7

I get round this by researching both extra levels in quick succession and only then hitting upgrade. Or by going through all the planets removing the first upgrade from the build queue .

Would be great if the upgrade-all button could upgrade the upgrade... but I can see that could be a headache to program, as you'd have to scan the queue as well as the facilities list.

Upgrading the upgrade is not what the function was written to do, so it does not do that. It would require some fundamental code changes to that function to make it do that. This would be a good thing to fix though.

I have a simple policy: Never upgrade facilities to an intermediate level. Like Wanderer I try to research higher levels in quick succesion so as to not be stuck at level 1 for long. I will build level 2 space yards but I will not upgrade to them. Situations can cause me to shelve this policy but that is my rule of thumb.

I use the same policy in upgrading pop transports etc.

But I really find it no trouble to go through my space yarded colonies and delete "Upgrade to SY 2" if I have to. Its only annoying if you have hit the upgrade button by mistake.
