Yep. However even if you have "don't go through minefields" selected, you can override it and get them to warp through. You simply have to specifically order them to warp through the mined warp point before giving them the destination on the far side. Otherwise, they see their destination is blocked by a minefield, and you didn't specifically say to fly into the minefield, so they refer to their standard orders to avoid minefields, and take a course to the destination that avoids the minefield.
