MB, there is one thing, that has just happened to a ship on Auto Pilot to the next Way Point. It was canceled by AI intel and ended up Systems away before I noticed it… 
But I still will always, use it

Not a game goes by where I don't have a few waypoints throughout my empire. I don't know if I can play this game without using them.

hmm my post went missing from 2 days ago
I enjoy way points as well.
I max out the 10 quite early in a game.
I use them for dropping off units,
Loading population
Fleet concentrations
Picking up units
Etc...
