Actually Fyron, Tesco is correct. Mothballed ships still count against your ship limit. They don't add to your score though and they don't show up in the score display as you say, but they still show in the ship/units screen and they will cause you to hit your ship limit and won't allow new construction. They have to be scrapped, destroyed or given away.
