If I do an comm intercept against player A, selecting to intercept Messages with player B, is there any way for player B to stop this from happening? Any way Player B can find out that I intercepted his message?

The only player who's CI you ever have to go against is the first empire you select when starting the project. This goes for all projects.

I do not know if Player B would be given any notification, though I doubt that they would.

The forum admins wanted to hold off on reinstalling any mods to the forum for a while after having upgraded it to the newer Version of UBB.
