manual system for plague operation 3 ship fleet
all with cloaking
ship one cloaked tanker has supplies with one repair bay (until it gets solar collecters)
ship two minesweeper (god i hatee those little buggers)
ship three plague delivery ship has massive armor/shields it runs in to range fires the plague bomb and then runs out

for some real fun add a third ship sat layer sats being cloaked with lr scanners and tachyon sensors

now you can leave a watchpost in system and go off and plague some other planet -evil grin-

i always used lots of cheap escorts. a heavily shielded ship will probably get banged up anyway, and then you have to worry about repairing it.

you can just let the escorts die.

edit: or maybe drones are the answer...
