Which "Happiness Type" did you select for your empire? The "Bloodthirsty" and "neutral" happiness types get angry when you make treaties.
All happiness types tend to get upset about other empires' ships and colonies in your systems.
I usually just build Urban Pacification Centers (or Temporal Vacation Facilities, if I've taken Temporal Tech as a racial trait) in every system. It's too difficult to keep the people happy without those facilities.
