The majority of the army should not be undead because otherwise all the mind bLasts will go straight to your commander of the undead.

Simplies solution. Get death mages and maximize death gems production. Pale riders led by several Bane Lords are gonna do the job most efficiently and painfully for enemies.
Pale riders single casting gives you 20 riders for only 10 gems. Bane Lords cost 10 gems IIRC. So, its relatively cheap underwater killer army. You will need to give some water breathing items to your BL's but playing Arco that shouldn't be a problem.

This is not true. If you place your commanders at the very back, Illithids will usually Mind BLast mindless units up front. Also, Spirit Mastery is a great summons - the units are throw-away (10 for 4 death gems), but are not mindless and will soal up Illithids bLasts.

Do the Illithid's actually target mindless units? That's definetly a bug.

My experience is that Illithids target nearby Mindless units over non-Mindless commanders at the very back of the map.

I realize it is one of the tips. And if you leave your non-mindless commanders in the default position (middle of your portion of the map), they will definitely get Mind BLasted. However, I have found that if you park them at the very back, the Illithids do not bLast them unless there is nothing else left on the battle. My experience is that Illithids target nearby Mindless units over non-Mindless commanders at the very back of the map.
Try it against Rlyeh AI sometime.

Some more general advice for invading the sea:
Any water mage can enter the sea. He can take along a few units as well. I think it is 1 for every level of water magic he possesses.
On most maps you can find a fair number of land (and sea) provinces where you can build icthyids, which are amphibious.
A land nation cannot build its forts in sea provinces. So be prepared for this.
As for your specific situation, cpbeller, my advice would be to leave R'lyeh alone so long as they leave you alone. It will be much more difficult for you to get a good army of amphibious troops together than it will be for him. You'll be fighting at a definite disadvantage, and even if you win the territory will be difficult for you to defend and just generally not as useful to you as land provinces.
