Other possible solutions are to limit the size of population transports in the AI design file and/or increase the 'cargo size' of population quite a bit in settings.txt so that transports can move less of it at a time. This would slow down the rate of transfer, but slower is better than a complete stop when the minister has a brain-fart and leaves a transport trying to finish off-loading population to a planet that cannot hold any more.
