There is essentially never any problem with this in my Proportions mod, for example, because planets can hold a lot more than transports can easily bring to them, both in population (because you can usually only get about 1-2M at most per transport), and other cargo (because I turned up the planet capacities a whole lot - I didn't like running out of room on planets, for realism reasons).
Planet capcities are controlled in PlanetSize.txt.
Population size is in Settings.txt.

Edit:
You probably want to make a mod to do this, rather than editing your main files, unless you don't want to play with other players at all. Otherwise, you would get Version conflicts and want to apply the Unmod to reset your data files to default.

Hmm, I've never ever had this problem. But then, I would never allow the ministers to run any part of my empire at any time for any reason. They are incompetent boobs!

I've never have tried ministers. Although I hate the micromanagement, I'd rather tell the ships where to go. To me, that's part of the game. If a planet's full, I'll just send the transport to another planet that has some room. PVK, the Last time I played your Proportions game (2.5.01, I think the Version was), I had just started using transports, and it took forever to fill up a planet at 1 or 2 million at a time. Can't wait to try the 3.01 Version, even if I know 3.02 is in the wings.

its quite simple to remove tiny planets from the game. I believe the file is planetsizes.txt, but i could have that wrong. simply do a search for 'tiny' and then yank them out.
you will also have to edit systemtypes.txt to remove any references to 'tiny' plantets. you could probaby do this by using a find-replace routine to substitute 'small' for 'tiny'

You would also have to alter the Planet Shaper/Planet Destroyer components. They can affect planets up to a certain size, so removing the Tiny planets will require lowering their ability value by one (otherwise, the highest Planet Destroyer would be able to destroy Ringworlds, and it might even be possible to create Ringworlds with a Planet Shaper).

Easier to just replace the values of the Tiny planet entry with those of the small planet entry, other than fields such as Name and Stellar Size.
