If you upgrade or have a ships armor totally [destroyed] it will not fix itself while being repaired, you must have the repair capacity and time to fix it all. A battle, like against a colony ship, will cause partially repaired Organic armor to fully repair. i have only tested this with me having Organic racial tech though.
