No, you're correct. Assassins cannot assassinate besieged commanders, but can freely assassinate when their side is besieged.
Lemme just beat you to what may or may not be your next question: assassins cannot assassinate sneaking commanders, even if you're absolutely certain they're there. Flames From the Sky and Murdering Winter
can target sneaking commanders, though. And I imagine assassination and remote damage spells like Manifestation, Earth Attack, Seeking Arrow, Fires From Above, and Mind Hunt can do the same, though I haven't confirmed this.
Hmm. If that's the case, it means you can use scouts to safeguard your SCs from certain assassination spells, without risking them in combat. Cheap.
