The AI can be fussy about this. I seem to recall that in SE IV transports would only attempt to drop troops when there were no weapons left on the target planet, OR if they were the only ships present (no weapons on your side to destroy the weapons on the planet) they'd make a suicide run to try to drop troops. Do your transports have any 'escort' or are they just a landing force?
There could be problems with the scripting in SE V since this is so new.
