Ok, i dunno for what exactly to look for in the .dm files and they seem to differ too much from each other, so i'll better not mess with them.

The thing to change would be
#selectnation 72
to anything between that and
#selectnation 99.
Each nation slot can only be used by one nation at a time. You might have to make it so only nation mods of one era are selected at a time. It takes a bit of work to change it between games, but that'd probaby keep you from going over the sprite limit, and I think there are now enough nation numbers to have all of a era enabled at once.
Can a shortcut enable mods for the preferences screen?I know they can be enabled for the purpose of creating a new game, but what about just enabling them?

Tried enabling EA only, then ME only, then LE only nations, but still no use, the same CTD even when i enable additional nations for one era only

I don't want to distract from Semigall's question but I also have a problem with mod nations. I keep getting a "no holiness" error message. Any help is appreciated.

Oh my goodness, I hadn't even realised there were so many mods!
Anyway, to fix your bug, I suggest disabling some mods.
More specifically, every time you start a game I would just enable the particular mods you want to play with. For example you might decide you want to play an MA game as Skaven, and play against the Tomb Kings, Arga Dis, Ermor and Arcoscephale. In that case just enable Skaven, Tomb Kings and Arga Dis before you start the game. Once you have started the game you are free to select different mods from the "mod preferences" menu for future games. When you continue a saved game it automatically reloads the correct mods for that game.
As for nation number conflicts - certain mod nations will conflict with certain others, but I wouldn't worry about that until you actually hit a problem. Often you can get lucky and not have any problems.
