Find your dominions3 folder--mine for some reason is directly under my user's home folder.
Either find or make an empty folder called "mods" inside it.
When you download a mod(I'll use CBM 1.6 as an example, since you should get it anyways), you'll get a folder. Go inside that folder and take everything and put it inside the "mods" folder. The important ones to get are the .dm and .tga and any folders with graphics in them.
Then open up Dom3, go to Preferences, Mod Preferences, and click on CBM 1.6. Now any games you make will have the changes!
