You unzip the mod files into the mods folder. If you don't have a mods folder, create one in your dominions3 directory.

From the main menu you may use the preferences menu -> mods menu to enable or disable mods. When a mod is enabled, it will automatically be used for any newly started game or any pretender designing you do. (You'll want to enable it for pretender design, CBM changes costs for a lot of pretender options).

A game remembers which mods are in effect for that game, and dom3 will automatically change the enabled mods to those of an existing game when you choose to continue playing that game. Note this persists after you stop playing that game, so if you want to create a new game or design pretenders after playing an existing game, make sure the enabled mods are the ones you want!

(Short answer: it will not screw up your existing games.)
