The ship sizes you mod into the game will be available to all races, they just won't all have bitmaps to cover the new sizes and will use the secondary bitmap.

Not if you give the new ship size a tech requirement other than "Ship Construction", and tie that other tech to a racial advantage. ie. You could make organic tech only ship sizes, crystalline, etc.
