atlantis eats rlyeh, so its presence doesn't really alter much, other than ruining perfectly good atlantean expansion provinces.

I'm not so sure about this. There's an on going MP game -Andalusian Sun - that shows differently. I can't say more since it's an anonymous game but Atlantis player, Fantomen/Priestyman, is already out so perhaps he can give his perspective.
